Deep single-task and multi-task predictive models

To our knowledge, this is the first contrastive explanation, using both present and absent substructures, for predictions of clinical and in vivo molecular toxicity. Toxicity remains a major driver of drug candidate failure in drug development, resulting in the high cost of drugs that make it into the market1,2. This phenomenon has persisted despite the surge in new chemical entities (NCEs) resulting from both advances in omics technology and the ability of Machine Learning (ML) models to generate novel molecules3,4,5. Consequently, there is an increasing need to accurately and efficiently predict the safety of new drug candidates in humans.

We have demonstrated the advantage of employing a deep neural net to predict toxicity across in vitro, in vivo, what is drug toxicity and clinical platforms. With pre-trained molecular SMILES embeddings as input, the multi-task model yielded improved or on par clinical toxicity predictions to current baseline and state-of-art molecular graph-based models. Unlike graph neural nets, our framework takes advantage of reduced inference costs from language models when using pre-trained SMILES embeddings.
